I've tried to populate the iconn.cfg file manually using the provided tool ObfuscationUtil.exe, however it doesn't seem to be the right tool. Any pointers?

may I ask why? For a single computer you might as well unlock the configuration, or you could copy iconn.cfg from a working endpoint. There shouldn't be a need to do this for several computers.
The article on the impersonation account suggests that AutoUpdate uses a different algorithm to obfuscate a password, in the end it's the same procedure as noted above.
