In working with Windows Phone 8, I have managed to stop the contacts from being shared between devices, we use a generic Microsoft login for configuration, however OneNote syncs regardless, and the only way to combat this is to not set up a Microsoft account.
Unfortunately this is not possible as there is no way to install the app without using the Windows Store, which allows syncing on OneNote and more worryingly with OneDrive (NHS not too keen on this being able to be accessed) between all devices, and you can't change the Microsoft account without wiping the device, and I'm not allowing users to use their own account.
If I could sideload the app when setting up, this would negate the need to have the Microsoft account set up and resolve the syncing issues.
