It sounds like you have a custom install, i.e not using a SOPHOS named instance of SQL.
I would run:
BackupDB.bat /?
To see the switches required as you will need to provide more than the default.
Also, you are backing up a SOPHOS3 database from looking at the command, the subject however is updating EC4 to EC 4.5 so you shouldn't need to do this. I would suggest calling support so they can check what you have.

am I right when I assume that SEC3 is working and "just" BackupDB.bat fails? From what you said I'm not sure whether SEC and SQL are on the same server - but you're trying to run the backup on the SQL server.
Just curious: What's in the registry value HKLM\Software\Sophos\EE\Management Tools\\DatabaseConnectionMS? And what are the contents of the HKLM\Software\Sophos\EE\Management Tools\Database Installer\ and ...\DatabaseUser\ keys?
