However when browsing, the web filter doesn't pick up the user, so therefore doesn't apply the right policies

On the firewall rule where you applied Web Filtering, did you select the checkbox for 'Match Known Users' and was this user specified there?

Is this happening for all websites or just certain ones? Can you input the destination in your Policy Test Tool under Diagnostics > Tools and provide results for both the username and IP source (if results differ)?
