I'd suggest starting with the basic troubleshooting kba to see if any specific scanning components are affecting performance more than others.
If you find one component which affects performance more than others, you can create different types of exclusions.
If real-time scanning is affecting performance the following post from Sophos User930 explains a great way to see what items are being scanned.
