Safeguard v5.5 to 6.0 - running SFC (System File Checker) tool

I understand once Safeguard has been installed, chkdsk should be only be run with the following switches: /F /V /X

Does anyone know if it's safe to run System File Checker?  The command looks like this: sfc /scannow  We are trying to add service pack 1 to a couple Windows 7 machines and they appear to have corrupt system files.

PS - Off topic but also wanted to mention: I recently discovered we can do System restore when Safeguard is installed - did not think this was possible
