LAN Crypt Folders and Files after Encryption

We have recently LAN Encypted 3 of our folders on our network drive.  Two of the folders were encrypted successfully with no problems reported from users.  We use PKI smartcards to gain access.

One folder has become troublesome with many files, especially PDF and before that Excel files being corrupted or damaged.  There are a lot of files in this folder, approx. 1800,  as it is a project folder with various programmes associated with it.  Word, Access, and the Engineering software files seem to be fine. 

We are running Windows Server 2008, Windows 7 64bit client and most of our server sit in Germany.  Any ideas on how this happened and how we can replace the folders or find the folders which have been corrupted with copies from the back ups made, before the encryption was done.
