If Active Directory integration is enabled with the Authenticate all requests against Active Directory option follow the steps below:
iOS software updates require a couple of entries in the Local Site List.
Once that is done, iOS software updates should work.
If they still don't work:
Apple's iOS Updates are usually greater than 800Mb, they are also encrypted and because of this they are unscannable.
In Configuration > Global Policy > Download Options, check all three checkboxes for Downloading handling:
